Pacer Kashif Ali had Imlach but the last pair of Jamil Warikin and Kemar Roach took the last 240, before Sajid bowled Warikin for 18.
Earlier, Braithwaite led the way to his 31st Test half-century with two sixes and four boundaries.
After the tourists opened their second innings of the morning, Naumann broke the opening stand of 50 runs by dismissing Mikail Lewis for seven runs.
Mohammad Rizwan had stumped Nauman before he scrapped two-leg decisions against him.
Debutant Aamir Jungangu also batted well for his 30 with 30 boundaries, before Sajid Khan caught him in the slips of Salman Agha.
Kaveem Hodge was stumped by Rizwan for 15 runs as the West Indies slipped from 92-1 to 129-5.
